After Peter Farragut's attack, three scientists are missing and three others are in quarantine. So far, they know that the virus is not airborne but little else. They are searching the facility for Peter but he is proving to be elusive. Dr. Walker and Dr. Hataki try to replicate Peter's experiments with lab rats. Two people in quarantine decides they want out - and take Sarah Jordan hostage. The facility's director, Dr, Hataki, and the military officer who accompanied Farragut and his team, Maj. Ballaseros, obviously know far more than they are letting on.

Single Strand
The quarantine floor has been sealed off but now that the communication satellite dish has been destroyed, Dr. Alan Farragut worries about their future. In particular, there is only one week's food on that level. In the quarantine itself, Julia tries to calm those who think they've just been locked away to die. They find a way to get some attention. She also finds someone lurking in the corridors. Alan wants to use the universal vaccine the lab has developed on his brother who he thinks is on his last legs. Sarah works with one of the scientists who thinks she is infected. She finally comes clean about the rapid response test not working.

The White Room

Vectors have found their way into the upper levels of the lab through the ventilation system. Julia can provide little information on how she was "cured" and Hatake tells Alan that he needs to protect her: as the first to be cured, she will be experimented on endlessly. Sutton takes Julia captive but she manages to escape. Sarah may have a weapon they can use to immobilize Sutton and her forces. Anana does her best to convince Daniel that they are siblings.

Level X
The Vectors - 50 or so - seem to have disappeared and Alan learns there is another level below Level R - Level X, the virus vault. He and Julia set off to destroy the core virus samples in the vault but in order to do so, they will have to immobilize the Vectors - by lowering the temperature in the facility to match outside temperatures. On level X, they find something out of Julia's past. Hatake warns everyone that the war is not over and that Ilaria will not simply give up - they can now expect an army to come and take the virus. His relationship to Julia is revealed.

Hatake finds surveillance video showing Victor Adrian with the Narvik vaccine and leaving the facility. He tells Alan that Adrian could not have survived the weather and must be dead. When Alan learns that there is an abandoned satellite station just 50 miles away, he and Julia set off to him and hopefully, the vaccine as well. What they are not prepared for is what they find in the facility's underground storage. Back at the lab, Sarah makes an important discovery and manages to record her findings before she loses consciousness. Daniel, Ballesteros and Anana flee the village.

Black Rain
With the injection of Julia's spinal fluid, Sarah's tumor seems to be shrinking. Julia, who finally tells Alan she didn't destroy the Narvik virus, may have found a way to destroy it after people are infected. Dr. Duchamp tells Peter that people are disappearing from the facility. It seems apparent that, after a two day hiatus, the Vectors have returned and are now setting traps for humans. Hatake sees a text message on Constance Sutton's phone telling her that she is to be picked up in 6 hours. He now expects a strike team of at least 100 mercenaries to arrive. His plan is to draw them inside the facility and then destroy it.

The Reaping
Alan and the other survivors are hiding in the underground rooms Hatake had created for Julia's childhood. They slowly realize that the others who were to join them are dead. Hatake tells of the Scythe, boyish in appearance but an immortal who is very effective at killing. He takes Julia prisoner leading Hatake to intervene. The Scythe tries to force him to make a terrible decision but Hatake's adopted son Daniel makes it for him. Alan gets the upper hand but it's not clear if that will continue.

Dans L'Ombre
Hatake is grieving the loss of his son and Julia gets to visit her mother. Hatake explains to her why he did this work for Ilaria. Unknown to anyone, there is a traitor in their midsts, someone who is in league with Ilaria and the Scythe manages to escape. Ballesseros arrives with enough equipment to allow everyone to leave but the Scythe has other plans. He manages not only to get the viruses but one scientist is kidnapped. In a flash-forward to Day 235, the head of Ilaria is revealed.

It's Day 2 on the island and Sarah is certain she's seen Alan Farragut in the distance. That's confirmed as she watches the cultists in their religious service and a very ill boy, Soren, barges into the room. Sarah and Alan make eye contact. The CDC team want to find another older boy, Isaac, who had similar symptoms but has run off. When she finally gets a chance to speak to Alan - they've not seen each other since the events at the Antarctic station 15 months ago - Sarah has a revelation of her own. In the future, Julia digs up Alan's grave looking for a clue and finds several different sets of bones.

Some 30 years into the future, Julia encounters someone from her past.
