A Remedy to Cure All Ills
Receiving tainted lilies collected by unsuspecting Gwen, royal ward Morgana falls ill with an unidentified brain disease Gaius can't cure. Mysterious healer Edwin's "remedy to cure all ills" seemingly works (by actually removing the cursed black beetle he hid in the lilies). As Edwin maneuvers grateful King Uther to instate him as new court physician, Gaius gets court archivist Geoffrey to allow him illegal access to the sealed records of Uther's purge of magic, revealing Edwin's parents as executed black sorcerers. After consulting the dragon (who says he must choose whether or not Arthur and Merlin's destined time has come), Gaius, taking a threat by Edwin to expose Merlin's magic, tells Merlin - the "son he never had" - that the time has come to step down. Edwin, now free to use another beetle, condemns Uther to an agonizing death like his parents but takes one monumental risk - a duel of magic with 'mere novice' Merlin.

The Gates of Avalon
With suspicious ease, Arthur saves old Aulfric and his daughter Sophie from a hidden robber. An immediate romantic interest arises, for which Merlin repeatedly takes the blame - paying penance in the stocks - so Arthur can sneak out with her. The heir to Camelot's throne is actually under enchantment by these foreigners, who are in fact Sidhe, a race of evil elves who want to enslave Arthur's soul as price for the passage through the magical gates of Avalon. When Arthur proposes to Sophie, Gaius suspects the schemers and finds proof, confirming Morgana's nightmares about Sophie barely in time to urge Merlin to go save Arthur (which proves a daunting task with dubious rewards).

The Beginning of the End
A druid buying provisions in Camelot is captured but uses magic to help his son escape. Merlin hears the sword-wounded boy telepathically and hides him in the palace, where Morgana takes pity on the kid, growing attached to him deeply enough to risk everything. King Uther has the druid decapitated and promises death to everyone helping the boy; Morgana is even more determined then Merlin to save him, insisting Merlin gets Gaius to heal the wound. Given the lad's tender age, Prince Arthur pleads Uther for leniency but, as a good soldier, obeys his father's royal orders to search everywhere and finally ends up arresting Morgana and the fugitive. The royal ward convinces Arthur to help arrange an escape from the dungeon. Merlin, ordered to help, hesitates over whether to obey Arthur (and his heart) or heed Gaius's warning (and the dragon's explicit counsel that the druid boy means fatal danger for Arthur), but he can't resist another telepathic call.

As Prince Arthur becomes heir apparent and Crown Prince of Camelot, a dark knight bursts through the stained glass window to challenge for mortal combat, accepted by Sir Owain. The challenger's crest is that of Tristan Dubois, killed 20 years before by King Uther (a secret Gaius, under oath, may not divulge). Tristan slays Owain, and subsequent challenger Sir Pellinor the next day, invincible and invulnerable, regardless of normally mortal wounds. Arthur accepts the next challenge. Realizing no ordinary weapon may defeat him, Merlin gets the great dragon to help him prepare a sword that will defeat this impossible adversary. The dragon agrees to under condition that only Arthur wields it. The sword Excalibur is made, but Arthur is drugged and asleep. Uther, taking his son's place, picks up the blade to fight the duel himself. Merlin's dilemma: without Excaliber the king will die, but left holding this magical weapon only evil will come.

King Uther decides that crossing the border would constitute an unacceptable war risk. Merlin goes home to help, followed by Morgana and Gwen. Arthur sneaks out to follow and takes command of the desperate stand. The peasant militia looks so inept even Arthur's courage nearly fails, but he's persuaded. Tom, attempting escape from Uther's dungeon with Morgana's help, is executed without form of trial. Appalled, Morgana's open resentment lands her in jail, only released through Arthur's intervention. Having lost the stone in his escape, Tauren threatens Gwen for its return, but Morgan delivers it in her place and assures him she wants Uther dead just as much. They plan a trap. Merlin, overhearing, wrestles with his conscience whether to prevent regicide or, as the dragon advises, do nothing and let free all who suffer, like him, from Uther's reign of terror against magic.

Le Morte d'Arthur
At the order of King Uther, Arthur, accompanied by Merlin and a group of knights, hunt down and slay a creature called the Questing Beast, a mythical monster which is said to appear just before a time of upheaval. During their encounter, the venomous beast bites Arthur as he attempts to save Merlin. The beast is slain, but Gaius is unable to treat the mortally wounded Arthur, saying he is sure to die and that no remedy exists which can save him. Not even Merlin's magic has effect. In desperation Merlin seeks advice of the imprisoned dragon, who tells him that the beast was of the old religion. Merlin must travel to the Isle of the Blessed where he will find the means necessary to cure the young prince; but, as Gaius later warns the young wizard, by being bitten, the old religion has decided Arthur must die. If Merlin wishes to change this, then another life must be given in exchange for the prince's. It's a price Merlin is glad to pay and fully prepared to offer - his own - but on traveling to the Isle of the Blessed, he is confronted by the evil sorceress Nimueh, with whom he must bargain. In doing so, it comes at a personal cost greater than he ever thought possible.

The Curse of Cornelius Sigan
Workers discover an underground tomb in Camelot, which Gaius eventually identifies as that of Cornelius Sigan, an extremely powerful sorcerer long ago executed, who swore to return and curse Camelot. Only hearing of the treasure, wily thief Cedric arrives and quickly appropriates Merlin's manservant job by flattering Arthur so he can later steal the key to the tomb and raid it. Thus the evil wizard relives once more, as Cedric, and unleashes his promised curse in the form of murderous stone monsters that even Arthur and his knights can't overcome. Gaius convinces Merlin to swallow his pride and beg the dragon's help once more, which is again bestowed at the price of a promise, but now granting him superior magic powers, hopefully matching Sigan's.

The Once and Future Queen
With an upcoming jousting tournament to train for, Arthur is angry at the preferential treatment he receives from the other knights because he is to be the future king of Camelot. He concocts a plan to enter the tournament under a duel identity, with the help of Merlin. They employ a lowly farmer to pretend to be a new knight entering the tournament, but when it comes to the actual tournament, the young prince will don his amour and fight himself, so that if he wins he will know he has truly earned the victory. Creating a story to remove himself from the castle, Arthur is forced to live with Gwen, which, due to the prince's arrogance and rudeness, is more than she can put up with. Things become more difficult as King Odin, the ruler of a neighboring Kingdom, wants Arthur dead, holding him responsible for the death of his son in a duel. Odin has sent Myror, a deadly assassin, to kill Arthur. With attempting to keep the prince's plan a secret as well as managing the looming threat, Merlin has his work cut out for him.

The Nightmare Begins
A fire and an explosion in Morgana's bedroom was obviously caused by magic. Consequently, King Uther orders everyone suspected of magical association arrested. Merlin overhears Morgana telling Gaius she fears to have started the fire herself, magically. Gaius later advises the concerned Merlin to keep out of it, and the Great Dragon refuses to help him find the druids for her benefit, so Merlin peeks at Arthur's search list seeking to help someone on it who could possibly point the way to the Druids' forest. He points Morgana the way, but Uther, believing her kidnapped, threatens to execute everyone if she's not returned. With Arthur and his hunting party heading for the Druid camp, Merlin desperately asks her to return, finding her protected by leader Aglain and young Mordred; but, having found "her people," she refuses.

Beauty and the Beast II
Merlin spies on the troll and steals the potion she uses to resemble Catrina, replacing it with a fake one made by Gaius. Consequently she turns back into a troll, in view of everybody, but Uther, still bewitched by her, fails to see this. Merlin learns that the only way to break the spell on him is to make him weep real tears. Thus Gaius prepares another potion, which Arthur drinks, and makes him appear to be dead. This does the trick and the king finally comes to his senses. Arthur kills the troll and Jonas and thanks Merlin for his efforts.

The Witchfinder
When an hysterical woman reports seeing a magic trick (of Merlin's), Uther sends for Aredian, a corrupt witch-finder who is paid to expose witches, be they guilty or innocent. He produces three witnesses who have allegedly seen evidence of sorcery before arresting Gaius, who has taken the blame for possessing a 'magic' amulet that Aredian planted in Merlin's belongings. Merlin enlists Guinevere's help in proving that the so-called witnesses were drugged to make them hallucinate and imagine that they saw witchcraft before literally giving Aredian a taste of his own medicine. A freed Gaius rounds on Uther for his paranoia in indiscriminately pronouncing magic to be only bad.

Before she leaves the court, she gives Morgana a magic bracelet which helps her sleep and challenges Arthur to set out on a quest. He duly complies. He and Merlin arrive at Morgause's castle where she evokes Arthur's late mother, Ygrain, who tells him Uther sought magic to produce an heir and let her die that Arthur might live - the terms of the deal. A distraught Arthur accuses Uther of hypocrisy and tries to kill him, but Merlin dissuades him, telling him that Morgause tricked him with an illusion in order to destroy Camelot. Uther expresses his thanks to Merlin, ironically believing him to be an opponent of magic.

As Arthur sets out with Merlin to find him, Gaius lets Merlin know it was he who helped Balinor escape and that Balinor is actually Merlin's father. Merlin and Arthur escape and arrive in the mines below the castle, where they free all the slaves and meet a spirit called the Euchdag, who is herself the Diamar, the "key" which Morgana had been seeking. Mordred saves Arthur from Morgana's attempt to kill him and is rewarded with a knighthood on the return to Camelot. Merlin remains wary despite the Euchdag telling him that Arthur's bane is Arthur himself, not Mordred.
