No Man's Land
On board the Wraith hive ship, Ronon Dex and Rodney McKay are taken prisoner after the Wraith reveal their true plot: to learn the location of Earth and use it as a feeding ground. Both Wraith ships manage to jump into hyperspace before the Daedalus or the Orion can inflict much damage. Sheppard however has found a way to travel along with them. When they come out of hyperspace, the battle begins. Elizabeth Weir is ordered to return to Stargate Command headquarters on Earth to be questioned by the International Oversight Advisory about her handling of the dealings with the Wraith and particularly her decision to form an alliance with them. Elizabeth concludes that her days as leader of the Atlantis expedition are numbered.

Sheppard and the others are now in control of the one remaining hive ship with most of the Wraith transformed into human form, courtesy of the retrovirus. They do learn something interesting about female Wraiths, however. After they return to Atlantis, the question becomes one of what to do with the Wraiths who are again human, especially Michael who has proved to be quite helpful. Elizabeth Weir meanwhile is surprised to hear that she is to return to Atlantis as the expedition leader. She will be accompanied however by Richard Woolsey who is to review her leadership and make recommendations to the International Oversight Advisory on whether she should be allowed to continue.

Sheppard and the team continue their visits to new planets. McKay is tired of all these visits and is keen on implementing a series of gates that will allow them to travel from Atlantis to Earth in a mere 30 minutes without using the power of a ZPM or the two weeks it takes them on the Daedalus. He takes a somewhat different tack however when he sees all of the very friendly young women in the village. Their leader, Lucius Lavin, seems to be a very affable sort and has the locals eating out of their hands. He claims to be an apothecary of sorts and have a cure for every disease, which is certainly of interest to Dr. Beckett. Lavin is invited to Atlantis and soon everyone, including Elizabeth Weir and McKay have fallen victim to his charms. It's left to Sheppard to sort it all out.

With everyone having a Sunday off - something recommended by psychologist Dr. Heitmeyer - all of the members of the Atlantis team pursue leisure activities. Rodney McKay and Carson Beckett are scheduled go fishing; Sheppard decides to teach Ronon Dex about golf; Teyla spends some time in the gym; and Elizabeth Weir has a lunch date with the handsome Mike Branton. Their day off however is interrupted by a powerful explosion near the mess hall killing and injuring several members of the team. McKay thinks he knows the cause of the problem but more importantly, realizes that a device found by two junior members of his team many have turned some of them into walking time bombs by creating explosive tumors in them. When a tumor is located in one of the scientists, Carson Beckett insists that he can remove it before it goes off.

When they are unable to contact the Taranin settlement, Sheppard and the team investigate. The Taranins were relocated after their earlier settlement was destroyed by a gigantic volcano. They find the settlement deserted and can only find one life sign. They soon locate a morgue of sorts and find them all dead. What they do find is that the one life sign belongs to Michael, the half human, half Wraith who has been rejected by both races. He has been conducting experiments with the Iratus bug to create his own race of creatures that will have loyalty only to him.

After learning the Asurians are building a fleet of ships, Earth sends its newest ship, the Apollo, under the command of Colonel Abe Ellis to initiate a preemptive first strike to stop them from attacking Atlantis or worse, Earth itself.

The city's hyper drive inexplicably stops and Atlantis falls out of hyper-space. It is now traveling through an unknown and lifeless area of space with less than a day's power supply. Elizabeth Weir is in sick bay with a serious head trauma leaving Lt. Col. Sheppard in charge. The city was damaged upon leaving the planet and McKay is trying to plug as many power leaks as possible. The new head of medical services, Dr. Jennifer Keller is doing her best to try and save Elizabeth who is in a coma and fading quickly. McKay thinks he has a solution but goes against Sheppard's direct orders to try and save her.

In need of a new power source for Atlantis, McKay suggests the steal a ZPM from the Replicators. He modifies a puddle jumper to allow it travel through hyperspace and they are soon at the Replicator home world where the nanites McKay used to revive her become active and provide them with access to what they need. McKay notices however that there may be a way to reactivate long dormant code that will order the Replicators to attack the Wraith. It may have a negative impact on Elizabeth however. Meanwhile Col. Samantha Carter and Col. Abe Ellis search for the missing Atlantis.

Returning to Atlantis in a puddle jumper after a resupply mission, John Sheppard is abducted and questioned by a group of nomadic space travelers who have no home planet and live perpetually aboard their spacecraft, traveling through the Pegasus galaxy. They have in their possession an Atlantian ship but have been unable to activate the hyperdrive. They've kidnapped Sheppard for his gene that they hope will allow them to use the ship to its full capacity. Sheppard isn't exactly a cooperative prisoner and soon shows them what can be done with the Ancients technology. His efforts to send a signal to his own team however also alerts the Wraith to their presence and he must join forces with his captors if they are to survive.

Dr. McKay is in a lab in Atlantis, and he doesn't know where he is, or who he is. There's a computer next to him, with a message telling him to find Teyla; she's the only one who can save them all. McKay is chased by a group of soldiers, led by Major Lorne.

The team meets a man with extraordinary prophetic abilities, who gives them a dark prediction about Atlantis' future. Meanwhile, they join forces with a Wraith in an attempt to fix the virus Rodney created earlier to stop the Replicators, that has since malfunctioned. And Woolsey arrives at Atlantis to conduct an evaluation of Carter's command.

Miller's Crossing
Rodney McKay is continuing to work on solving the problems with the replicator nano code and finally gives in to Zalenka's request that he contact his sister Jeannie for help. He sends her an e-mail but that same night, she is kidnapped and taken to a private medical facility where she is expected to use nano technology to save the life of a wealthy industrialist's daughter. Rodney and others travel to Earth to look into Jeannie's disappearance but Rodney is soon kidnapped and put to work as well. Rodney and Jeannie think they have found a working solution but when it fails, there is only one solution left to them - they need expert help and the only expert who knows more they do is Todd the Wraith.

All members of the Atlantis expedition are being interviewed by the IOA and while most have had no difficulty, Col. Carter is worried about how Ronon, who is prone to losing his temper, will deal with it all. She asks her old friend Teal'c to coach his fellow warrior but they seem more interested in fighting each other. They use the gate to travel to the midway station where they must stay in quarantine for 24 hours before continuing on to Earth. The Wraith however have located the Inter-Galactic Bridge and find their own way to gain access to the station and attack Star Gate Command. With most of the personnel unconscious and the Wraith on Earth, it seems that Ronon and Teal'c are the only ones standing in between the Wraith and a full-scale invasion.

The Kindred: Part 1
A plague of sorts is spreading across the Pegasus galaxy and Dr. Keller estimates that hundreds of thousands will die if they don't don't find a way to stop it. Her research shows however that the disease's origin is with the Hoff, who had been working on a way to kill the Wraith. Sheppard and the others think they know who might be spreading the virus and why. Teyla meanwhile believes she is receiving messages from Kanaan, the father of her child. She's getting his messages while sleeping and most think she's just dreaming. She follows the clues he gives her but she is taken prisoner by an old enemy who has very specific plans for her. In their search for Teyla however, Sheppard and McKay find someone completely unexpected.

The Kindred: Part 2
Slowly, everyone on Atlantis comes to terms with the sudden re-appearance of Dr. Carson Beckett who, he claims, has been Michael's prisoner for some two years. He tells them what he was doing in Michael's laboratory and they set off to find the kidnapped Teyla. Dr. Keller figures out just how he's come to there at all. Sheppard meanwhile has been using all of his contacts to try and locate Teyla but they come across someone from the past. Teyla in turn has found some of the Athosians alive but they are few in number as a result of Michael's experiments. Michael explains to her just what it is he wants from her as well as his own plans for the future.

The Last Man
An exhausted Lt. Col. John Sheppard returns to Atlantis from searching for Teyla only to find it abandoned and in darkness. He also finds that the city is no longer floating on an ocean but is resting a on a dry bed, surrounded by sand dunes. There is however one source of information available to him: the holographic image of a now elderly Dr. Rodney McKay who explains that as Sheppard was using the gate to return to Atlantis, a solar flare caused a malfunction that has hurled him 48,000 years into the future. McKay tells him what happened to everyone after he failed to return and for the most part, it's not good news. McKay himself spent the rest of his life trying to find a way to change the time line and making sure Sheppard not only gets this message but ensuring he can return to his own time period.

Search and Rescue
Combat engineers from Atlantis work against the clock to rescue four of their colleagues who are now trapped in the rubble of Michael's medical compound. With Michael en route, they quickly locate McKay and Major Lorne but Sheppard and Ronan are far deeper and their rescue is not assured. When Michael's ship arrives, they decide to try and rescue Teyla who is in labor and close to giving birth. When it's all over, Col. Carter is recalled to Earth for a performance review but Richard Woolsey has some bad news for her.

The Queen
Sheppard, McKay, Teyla, Ronan and Jennifer Keller travel to a rendezvous with Todd the Wraith. Keller believes she has found a vaccine of sorts to modify the Wraith at a genetic level that will render it unnecessary for them to feed on humans. She needs test subjects however and Todd agrees but indicates that they will have to seek the support of the Queen of an allied Wraith hive. Since his own Queen has been killed, it will be necessary for someone to impersonate her - and the only person able to get away with that would be Teyla. She agrees but once on board the allied ship, it's very clear that Todd hasn't been entirely forthcoming as to his exact plan.

First Contact
Rodney McKay and a visiting Daniel Jackson find a long lost room in Atlantis that served as a laboratory for the Ancients. Their entry into the room triggers a signal however and the city is soon invaded by an unknown race who steal a device from the lab and kidnap McKay and Jackson. The device is a powerful weapon that will destroy any Wraith ship jumping into hyper-space. Meanwhile, Dr. Keller's gene therapy to allow the Wraith to survive without having to feed on humans is ready for testing. Todd the Wraith has arranged for them to serve as guinea pigs but when two of his ships are destroyed while jumping into hyper-space, he assumes the Earthlings are responsible and takes over the Daedalus.

The Lost Tribe
Sheppard and Zalenka survive the explosion in the gate room and are on the mend in the infirmary. They soon set off in pursuit of Todd the Wraith who is in control of the Daedalus. McKay and Jackson meanwhile are still prisoners and now face the prospect of their captors forcing them into actions that will have dire consequences for the entire Pegasus galaxy. Sheppard is surprised at the relative ease with which they manage to take control of the Daedalus but soon realizes why: Todd the Wraith has locked in a course that will have the ship crash into the planet and destroy the device that is causing them so much harm.

Sheppard and his team are lured to a planet and are soon put on trial for crimes against the people of the Pegasus galaxy. In flashbacks, the three judge tribunal recounts the indictment against them including the re-awakening of the Wraith and the various missions where at least a few, if not more, innocent bystanders were killed. Sheppard does his best to argue that on balance, fewer were killed by their presence than would have been the case if they had never been there. A least one of the judges is clearly determined to find them guilty while a second seems far more sympathetic. It's left to Richard Woolsey, who has now joined them, to plead the rest of their case. The Prodigal
When the power is shut down and most of the inhabitants are locked out of key controls, it is apparent that Atlantis has been taken over by an off-world group, soon identified as Michael and his hybrids. He is after Teyla's newborn child who is key in his quest to gain control of the Pegasus galaxy. While Sheppard and McKay try to get their hands on a jumper to launch an attack, Ronan and others who were taken prisoner by Michael during his initial invasion launch reprisals of their own. When Teyla manages to get away and hide, Michael gives her a simple choice: surrender herself and her child to him or he will use the city's self-destruct mechanism to kill everyone.

It's time for Woolsey's performance appraisal and he is, not surprisingly, somewhat apprehensive. He welcomes Ambassador Shen Xiaoyi who is there to undertake the evaluation but it soon becomes apparent that she has her eye on his job. Woolsey meets a new arrival, Vanessa Conrad, who seems to have good advice for him on how to deal with his current situation. Meanwhile, Sheppard accompanies two scientists on an off-world mission but is kidnapped by an old foe - none other than Acastus Kolya who claims to have escaped death. Back on Atlantis, McKay is egged on by Zalenka to conduct a search of the ocean floor for anything that might be of interest. They do find a cylindrical tube that presents Woolsey with a major dilemma. It also proves to be the key to what is going on around them.
